With the body off the frame the doors have a sag of 1/8 to 3/16 of an inch. If this doesn't go away once it is back on the frame, we need advice on how and where to shim the body to get the doors aligned. Also: should there be some kind of webbing material between the wood body sill and the top of the frame? If so, where can we purchase this material ?

I think shimming is the correct way but, us old timers (me)did this, take a bolt the size of a pencil, put it in the lower hinge
slowly work the door toward close, give it a little pressure at a time, then the middle hinge, same thing, checking the sag as you do this. Don't break anything, If it works let me know, if it don't try it the right way.

A sag of that scale is easy to fix by adding 1/16" thick shims at the proper mounting hole. Depending on the model (Sedan, Coach, Coupe etc) and which door(s) are sagging, certain locations have shims added. The '31 Owners manual describes procedure for each model and it works perfectly. Regarding material between frame and side aprons/fenders, it is not necessary to use anything. The frame usually sits about 3/16" clear of wood sills, so no anti-squeak is necessary. Side aprons at lead end and rear of front fenders do lie on frame, so you could put some thin material there if you choose. Good luck.
