Does the hole in the banjo bolt have to line up with the inlet hole from the brake line in the junction block? In order to pull my rear cylinders the block had to come off first which means I have to put it back on after the cylinder is attached to the backing plate, and I don't see how I would line it up.

No,the bolt is undercut all around for fluid to pass through.
