I have filled my new-overhauled 1939 transmission with EP GL5 oil (80W-90)and also added the same oil to the rear axle.
But later I have read that EP GL5 oil will make damage to brass and cupper/bronce. In the transmission there are both brass bushings, brass synchro-rings and bronce washers.

Will the oil harm the bushings, and do I need to change to a GL4 oil?

A lot of modern transmissions have brass and copper bronze parts and use gl5 grade oils without trouble. I doubt the earlier brass is that much different that any damage will occur.

GOOGLE is your friend !!! I googled "EP-GL5" and got all kinds of info. In particular, note the underlined & bolded statement under "Product Benifits" in the write-up (I underlined & bolded the sentence for emphasis:

Thuban EP GL5 should not be used in manual transmissions and transaxles where the manufacturer recommends API GL-4 lubricants and advises against the use of API GL-5 lubricants.

PRODUCT BENEFITS

Reduced maintenance costs:
Special dispersant in the "clean gear" technology additive package suspends sludges and carbonaceous deposits in the gear oil, preventing their deposition on gear components and oil seals, thus avoiding the need for premature overhaul due to deposit induced seal wear or leakage. SERVICE CONSIDERATIONS

Modern automotive and heavy duty equipment places severe demands on gear oils. Heavier loads, diverse driving conditions, terrain and more aerodynamically designed body shapes have resulted in higher operating temperatures for differentials, transmissions and steering gear units.

At elevated gear oil temperatures, it has been found that many gear oils used in manual transmission and differential applications can allow sludge and hard carbonaceous deposits to form which cause oil seal wear, leading to leakage and premature equipment failure. Consequently, more thermally stable, "clean gear" oils are required to resist oil degradation and deposit formation.

Thuban GL5 EP is a thermally stable, "clean gear" technology gear oil, incorporating additional dispersant chemistry in its additive package to suspend any sludges and carbonaceous deposits which form, and prevent their deposition on oil seals, gears and critical yellow metal components of transmissions.

API MT-1 designates the type of service that is characteristic of non-synchronised manual transmissions, as commonly used in heavy duty equipment. Lubricants meeting the requirements of API MT-1 provide protection against the combination of thermal degradation, component wear and oil seal deterioration, which is not provided by lubricants that only meet the requirements of API GL-5.

Most modern GL-5 oils have buffered additive packages that will not corrode or directly hurt soft metals.

HOWEVER: When used in transmissions with brass synchronizers they will cause higher temperatures and higher wear on those parts. In a well aligned transmission there will be no extreme pressure on the bushings.

The Sulfur/Phosphorous additive forms a protective sacrificial coating that peals off steel and sticks chemically again, over and over. But when on soft metals it peels off some of the brass (microscopically). So synchronized transmissions should have polar additive packs instead of chemically reactive packs.
Some transmissions are more susceptible to this than others.
